720p:

480p:
\- 848x480 video
\- Stereo MP3 audio
\- No chapters
Basically, get the highest resolution your screen supports, or the 1080p if you want the surround audio. The 480p is mostly for handheld devices or for really old computers.
The MKVs...
\- have 10-bit video that is slightly higher quality than our MP4s, but from viewing distance you are going to see any difference
\- have better audio, which you are not going to notice unless you have a really good sound system.
\- are softsubbed, meaning you can turn the english subtitles on and off at any time.
\- have two subtitle tracks to accomodate for both tastes in the never-ending "Exwire vs. Esquire" war.
The MP4s...
\- have DXVA (hardware acceleration) -compatible video.
\- have 160kbps stereo audio to stay compatible with iStupid devices (1080p also has 5.1).
\- are hardsubbed using the "Esquire" track.
To summarize, if you're going to watch the movie on a PC or HTPC with a fast CPU go for the MKVs as they are the best. The MP4s can be hardware-accelerated, and they were created with settings and codecs for the highest compatibility. The MP4s exist for people with slower PCs or with non-PC devices (tablets, PIs, TVs etc.).
